I'm not sure I properly understand what the problem is...
For what I understood if you upload a zip file, once you download it ,
it is not correctly working (corrupted)? (opening with windows xp native
zip won't work?)
What is the browser used for upload/download?
Am I correct to suppose the zip file was uploaded as a zip file, or are
you using the compression plugin? If the latter maybe it is some
misconfiguration...
