Use either server.perl OR server.ini. They have identical information.
The server.perl file is mainly supported for backwards compatibility;
using the server.ini file is recommended.
OI knows which one to parse by the relevant entries in the
$WEBSITE_DIR/conf/base.conf file.

This is out of date, I'll fix it. The entries in the server.ini file are
