One of the nifty things about JIRA is that if you're a paying customer you get access to the source code and can implement improvements/customizations fairly easily. It takes a while to learn how some of the libraries that JIRA uses work (I severely dislike the Entity Engine mapping tool) but I've successfully implemented a new workflow.
