Though we have a PO:0001007 : pollen development stage which should be a is_a
microgametophtye development stage since pollen is a microgametophyte

Agreed.
Currently, megagametophyte development stage (PO:0007621) is_a ovule development stage (PO:0007619), but it should probably be part_of ovule development.

plant ovule (PO:0020003): A plant organ (PO:0009008) that has as parts a nucellus (PO:0020020) in which a female gametophyte (PO:0025279) is located, one or two integuments (PO:0020021), and a funicle (PO:0020006).

Moved megagametophyte development stage (PO:0007621) to be is_a gametophyte development stage (PO:0028003) and part_of ovule development
