I could reproduce it for a mod with a BAIN conversion file included in the archive (SkyUI in my case).
All other mods work fine so it may have something to do with the special handling of installers BAIN conversion files, I notice that an additional progress bar opens when refreshing installers while having "has extra directories" checked on SkyUI

Ok, then I bet I know what happened - BAIN applied the Auto-BCF (the progress bars you saw), which creates a NEW archive from the old one. The new archive will have whatever settings the BCF said to use (in this case 'Has Extra Directories' wasn't specificed), so it's unchecked. Re-applying it after this it would stick (since it will no longer have an Auto-BCF).
