Hi, Windows7-64, R3.0.1. NpptoR is doing two things wrong. First, it fails to recognize that I have a running instance of Rgui.exe (64-bit version), so when I hit F8 (in Notepad++) it spawns a new R-console session. Second, the sesssion it spawns is just the console rather than the full R-gui window.
I've tried hard-coding the path to the Rgui.exe, and noticed when I do that wrong, the error message indicates NppToR was trying to find R/bin/i386. I do NOT have the 'prefer32 over 64' box checked in Settings.
The important thing to fix (or please tell me what I'm doing wrong) is to have NppToR send commands to my running Rgui session.

Comment: the second problem mentioned appears to be that NppToR does not find my version of R-3.0.1/etc/Rconsole, and thus is launching in SDI rather than MDI mode (and missing my other settings as well, of course).
I am having a similar problem to your second one.
When I initialize the R sending the command from notepad++ with NppToR, it initialize the R console (64-bit) and not the RGui. However if I initialize the RGui and send a command it work properly.
I am using R version 3.1.0 (64-bit) and NppToR version 2.6.3. My R Home is C:\Program Files\R\R-3.1.0, maybe this could solve part of your problem.
What is your NppToR version?
