As a tedious workaround to make the syntax highlighting come back after comparing: Manually switch the corresponding document to any other language via main menu, and then back to the original again. This restores the highlighting while keeping difference markers intact.
However, that needs to be done for both docs and I neither know any hotkeys or macro for accomplishing this task more efficiently, nor do I have the knowledge to implement this nasty workaround into the plugin itself. I would if it were a Delphi plugin; so anybody knowing C++, please try to implement this language switching right after comparison into the plugin.

had to downgrade to Notepad++ 5.9 to make it work.

I can confirm Simon's answer works. The version I'm using is 6.7.8.2

Edit: An easier way I found was to remove the tab and then reopen the closed tab. Default hotkeys for that I believe are
ctrl+W -> ctrl+shift+T
