Whenever I compare two files that are reasonably big, like (500KB or so), the screen goes into a mad flicker and I can't even use the computer, the only way I am able to get out of this flicker is by Ctrl + Alt +Delete --> log out, which will allow me to force close Notepad++.
The plugin works fine for small files though.

I am using an intel i7 sandybridge laptop with both the on-chip graphics and the Nvidia Omnibus technology.

Which graphics chip set are you using Intel by any chance? Try disabling the navigation bar. The problem should disappear.

This bug seems to be a double of ID 3585006.

I have the same problem using Notepad++ v.5.9.4 using Compare Plugin 1.5.6 on a Windows 7 64-bit machine with a Intel(R) HD Graphics 3000 chip (Dell Inspiron E6400 series). Usually compare works just fine, sometimes it flickers once and in rare cases it goes completely haywhire and I need to pull the battery from my laptop to recover.

I have the same problem. Can be reproduced by creating two files with 25.000 or more Lines.
I will attach two files with which I could reproduce the problem. Those files have 2 areas where I did some modifications so the compare has something to find.

    System I am using:
    Intel NUC DC53427HYE
    Intel HD Graphics 4000

Stumbled upon this problem as a coworker tried to compare two large xml files (more than 20.000 lines) on his Dell laptop (I guess also HD Graphics).

Another way to get out of the screen flickering is to hit Ctrl+Alt+D to close the compare. Then it will stop.
When the Navigation Bar is disabled, this problem wont occur.
