PDB format fix for the atom numbers of zero - the atom number should be consecutive and unique.

PDB format fix for the atom numbers of zero - the atom number should be consecutive and unique.

Converted the branch specific Frame order code to be Python 3 compatible.

The command used was:
2to3 -w specific_fns/frame_order.py

Fix for the now read-only tensor objects - the set() method is now used to store the parameter values.

Removed a debugging printout.

Fix for the align_tensor.init user function.

This change is needed as the tensor object is now completely read-only.

Python 3 update for the external Sobol library.

The command used was:
2to3 -w extern/sobol/*

The results were manually edited afterward to clean up some mess (print with double brackets, etc).
