relax SVN archive

Turned off support for the unresolved file as this is currently broken.

Made the controller window closable via the window system.

Added the missing time import.

Reverted the temporary commit of r10518.

The command used was:

Some threading bug is being hidden by a bug in the IO redirection.

Bug fix: data.pdb_file is actually called data.structure_file!

Bug fix for execute_thread().

The data.diff_model variable does not exist, it is the global model arg!!!

Temporarily disabled IO redirection to the controller for debugging.

Spun out all of the code internal to the thread from execute() into execute_thread().

execute() now calls execute_thread() as a thread, and then stores the thread info.

Reverted r10514.

The command used was:
svn merge -r10514:10513 .

The thread execution should be at a higher level than at dAuvergne_protocol as the execute() method
has code which should be run within the thread.
