#1 removed deprecation in Server.java

Connection in Server.java uses this.stop() (inherited from Thread) This is a deprecated method call and is also rather un-threadsafe (see Sun's deprecation notes in Thread).

Modified run() by using a while loop (instead of for()) and added the boolean variable connectionRunning. now, the while loop exits if connectionRunning is set false, ultimately ending the execution of the thread.

Added method stopRun() that simply sets connectionRunning to false. Other connection cleanup can be performed in this method.
