Scratch1 is working fine for me. Your error may be due to your specified tmp directory filling up. If you are doing many things simultaneously you are probably filling up the default tmp dir. Are you specifying -Djava.io.tmpdir to something? My jobs are failing with this error "Exception in thread "main" net.sf.samtools.util.RuntimeIOException: java.io.IOException: No space left on device" How full is scratch1? Is there a way we can temporarily move some data of past users? Thanks! I think there are two things going on. One is that /scratch1 does a data integrity test every Monday early in the morning. The test takes several hours and it would not be a good idea to disable it completely, although it could be run at a different time or even run as infrequently as once per month. Two, the used storage capacity on /scratch1 is at 97% which typically exacerbates filesystem latency issues like those that you've described. This can only be alleviated by reducing the used storage capacity. This graph shows a summary of usage for /scratch1: http://genome.ucla.edu/~bret/mybs/disk_usage_user_scratch_today.png The values in the legend show the one year averages, not the current usage. The scale of y-axis is in terabytes. As far as I know, /scratch1 is not backed up which could mean data-loss in the case of more serious problems.
