The new 6.1 setup opens the application after it finishes the installation. This might be OK with a standard setup, but is unwanted during a silent installation as the application keeps running on background while deployed on remote computers.

sure I can, no worries. its just that the point of being silent IS to be silent.
If it is impossible to remove the app opening from the EXE installer (for any reason), then remove the silent install option from it and just add a notification message recomending the MSI installer instead.
