You can use options like -n 2 -d 5000 --altinterleave. That will scan twice, with a 5 second delay in between for you to reinsert the paper, then perform alt interleave before saving.

The canon software supports duplex scanning by asking the user to re-insert the pages in to the ADF after scanning the first side.
Is it possible for NAPS to support this / or does it support it already (and if so what am i doing wrong?). I dont want to see the canon UI.
After putting the stack through twice and scanning both sides, you can use the Interleave option under the Reorder menu.
