Problem with showing aligned image files.
When "Show me align" option is checked, the aligned images files will save to ~/MYRaf/alipy_out/ directory as png image files.
You can get all of your aligned images as png with this command:

cp ~/MYRaf/alipy_out/*.png [Destination Directory]

If you don't check the "Show me align" alipy will not create the png files. With this choice align will be faster.
