久保田です。

WM_CLASS プロパティの instance part を変えれるようにしてくれ、
とのことだそうです。参考文献がついているようです。
http://bugs.debian.org/185478 で参照可能です。

# 和良さんパッチはうまく動いてます。ただし、ファイル名がおなじで
# 内容が順次変化するような場合には、だめなんでしょうけど。
