I make changes on md2 models (rotate,move,etc...) and
save but the changes do not take effect.

    What you see in the viewport when you load an MD2 is a single animation frame, not a default pose. If you want to make changes to the MD2 model, you must go into animation mode and change the animation frames.

    Note that any changes you make only apply to the current frame. If you want to rotate, scale, or translate the model for all frames at once you'll have to use "Model -> Transform Model..." (there is an option at the bottom of the Transform window to apply to the model and animations).
