I'm not a programmer, but just my opinion to this: If a package manager
has to exchange a package in such a huge system like MiKTeX, it can
neither check for nor take into account any change, a user brought to some
files. And what if the particular changes clash with a new functionality?
Maybe it's possible to care for all those things but I guess it took a lot
of effort which is - in my opinion - not worth to do. I'd recommend to
save any file you customized at a safe place, so you can copy it back if
it was overwritten by some update. So do I with 'config.ps'.
