I missed a semi-colon - this is correct:

Input Dirs=.
Input Dirs+=;.\macros
Input Dirs+=;%R\pdfetex\latex//
[...]

This is because (without the semi-colon)

Input Dirs=.
Input Dirs+=\macros

is equal to ".\macros". Sorry abou the typo.
