Read Me

This folder containes the scripts used to run the Stacom 2014 challenge 
for myocardial motion compensation. The files are provided under the 
terms of the 3-clausel BSD license. Please see the file License.txt for 
details. 

Important Files & Directories
=============================

work.sh 

  master script to run the motion compensation algorithms. Must be 
  run from this folder. In addition to the image data like provided 
  from the challange it expects a file "ref.txt" in each image folder 
  that contains the number of the reference frame to be used. For the 
  challange this should correspond to the frame number of the provided 
  mask image. 



scripts/* 
 
  contains the scripts to invoke the motion compensation methods.

* 
  The additional scripts need additional files that are be provieded here, 
  i.e. 
   - a version of the MBF evaluation matlab script that can be run from the 
     command line 
   - contour images created from the masks
  


Known Issues
============

Generally, some of the steps and scripts to recreate the data are not well 
documented. 

MIA requires the image files to be collected into segmentation sets. See files 
dirs.txt on how this is done. 

Some scripts contain hard-coded path variables and require files that are not 
provided with the challenge data. Specifically the indication of the reference 
frame like given above and contour images may be needed.
