One of the things we use in Genex is a data loader that is
based off a MAGE QuantitationTypeDimension. The QT Dim.
specifies the column information for the data file:
* num of columns
* each columns data type
* name
* MAGE QT type
* relationships to other columns, e.g. ratios
I haven't advertised it because it's still a bit
prototypical and crufty, the main issue being you have to
tell the loader when to start parsing the data (using perl
regex's) and when to stop.
The other issue is you need a MAGE-ML ArrayDesign file for
the chip your parsing - this is probably just a genex issue,
though, as we simple use this for error checking the number
of data rows.
If this is useful, I'd be willing to add to the the MAGE
archives. The loader itself is dead simple, the harder part
was making a tool to create the QT Dim's which Hyojoo Kang
already added to the Java section of the MGED stuff last year.

Hey there! I know this is kinda off topic but I'd figured I'd ask. Would you be interested in exchanging links or maybe guest writing a blog post or vice-versa? My site discusses a lot of the same topics as yours and I believe we could greatly benefit from each other. If you happen to be interested feel free to send me an e-mail. I look forward to hearing from you! Awesome blog by the way!
