This is not really a bug:

With the current .WEL method, wells with zero flow are not printed into the MODFLOW .wel input file, which is not a problem. However, if there are stress periods for which no pumping exists, the WELL term will not be writen into the budget file in that stress period.

If this happens, the ZoneBudget utility from the USGS will not calculate the columns WELL_IN and WELL_OUT, independent that for some stress periods pumping could really exist.
