The Agilent loader was developed at the University of Washington in
Seattle. The people who developed this feature are also receiving
this email in case they have additional information on this problem
and can code a fix.
The pattern file that you load should have information identifying
your probes. I've loaded our sample Agilent files in version 4.0 and
the problem that you describe. The 'Display' menu's 'Gene/Row Labels'
option should provide you with a list of gene annotations that can
be displayed in the Expression Image Viewer and the Table views should
have all gene annotation.

(link is in the upper right corner in a box) does load
the annotation from the pattern file and displays it correctly.
I'm sorry about this problem, please use version 3.1 until we
can correct this in version 4.0. Version 3.1 has all of the basic
statistical methods that are in 4.0.
