    Hello

Is it true that only mate-pair reads, not paired end reads, can be used by metassembler? All I have is paired end data yet my assemblies are marked different and might benefit from merging.

    Thanks

You can run it with paired end data, just in our testing we dont see a lot
of improvement. The mate pairs (or paired-end reads) are used to decide
which assembly is more likely to be correct when the assemblies conflict
with each other. But you dont get enough resolution from paired end reads
since most conflicts are caused by repeats.

      Good luck
