Without impacting the Audio, Photo, Video containers? The redundancy is confusing when viewing on the PS3...or are the Audio, Photo, Video containers simply views based on the PC Directory container and as such it is needed?

You can't delete it, but you can hide it from your UPnP device. Just add <pc-directory upnp-hide="yes"/> to the <server> section of config.xml. However, it will still show up in the web interface.

Now a scripting question. Once I change my import script, it only affects new items that haven't already been imported. How do you go about clearing the database for say Photos only so it will rebuild it with the new structure from the script?

You first need to remove any existing items from the database and then import them again.
