My guess as to what's going on here is that Clisp and/or Cygwin is trying to be clever. GCL probably just passes the path string verbatim to fopen in some C library, so it's more likely to act as expected.

This is not a problem of our making, and I'm pretty hesitant to try to fix it. I'm inclined to close this report as "won't fix". Maybe someone wants to talk me out of it.
