It would be useful to be able to perform sequence searches within MAUVE. I leave it to the implementer to decide whether this should be a regexp-type search (ala Prosite), BLAST, FastA or even just a Smith/Waterman.

Given the speed at which one can make and search a BLAST database on the fly, this might be one way to go. On the otherhand, Pearson's FastA and SSearch don't require preformatting any data.

I should point out that the goal of such a search is to leap right to matches, not be a platform for running searches of a genome. Something typically accomplished outside of Mauve. Thus, one doesn't necessarily need to see a fancy BLAST output showing alignments.
