#24 mauveAligner --repeats broken, needs undocumented options

running mauveAligner --repeats to generate a repeat map also requires --mums --no-recursion to work. Otherwise mauveAligner displays the message: "A paramater has been specified that is incompatible with repeat list generation". The extra parameters are not documented and shouldn't be necessary in any case.
