Alpha Base had a major fire. People died from dehydration because there is no water. The base DISAPPEARED from the map but people still go there and die from dehydration, suffocation or EVA suit tear. And now an air-leak appeared also.
Very interesting. Might this be a bug or something?

I also forgot to mention that the O2 and CO2 levels in Alpha base are growing all the time. About one third of the whole crew is dead and most of them are burried outside the "non-existing" Alpha base.

I've noticed in some recent simulation runs that the water in Alpha Base (and only Alpha Base) seems to run out. It may be something to do with the atmospheric processer building (which is only in Alpha Base at the beginning of the default configuration). It has a resource process of water electrolysis that converts water into oxygen and hydrogen. Perhaps that needs some tweaking to either reduce its rate or remove it completely. You can edit conf/buildings.xml (lines 273 to 277) to try that out (you might want to make a backup copy of the file before editing), but you'll need to start a new simulation for the changes to take effect.
I might also need to adjust the probability for a settler to start an ice prospecting mission when settlement water levels start to get low.
As for the settlement disappearing from the map, I think this is a bug with the map tool. Sometimes when the map is centered on a settlement or vehicle, its icon doesn't show up. I've seen this before and I'm not sure why it is but I'll look into it. If you click on the map a little distance away from the center, the recentered map should show the icon again.
Malfunctions can still happen after the population of a settlement has died or gone. These tend to build up in a settlement after a while as no one is maintaining the buildings.
