Cleaned up the global message pool size defines.
Added message queue/global message pool unit test

Added basic timed-semaphore unit test
Fixed a condition with timed semaphores where the timeout timer may be stopped without ever being started.

Added basic semaphore unit tests.

Fixing up a bunch of minor issues:
-general build configuration/toolchain scripts that hardcoded AVR include paths no longer have those paths included
-new generic stdio simulation of drvUART, with lots of stubs.
-fixes to get linux port building again (note - still doesn't work properly...)

-Adding unit test stubs
-Adding functional thread unit test
-Adding new diagrams for object model
-Adding missing basic thread functionality (thread stop/continue)

Missed checking in ksemaphore.h

Adjusting the timer sanity test, necessitated by removing the timer fudge factor.
