The new version allows for a fudge factor to be added to the "variance component" of the marginal likelihood. Please refer to manual.pdf for details.

This new version allows for normalisation of the data without comparison between groups.
"examples/no_contrast" shows an example.

The new version of mapDIA with LOG2_TRANSFORMATION option added.
"LOG2_TRANSFORMATION=false" means that the input data will not be log2-transformed.
The default is "LOG2_TRANSFORMATION=true".

The update from 2.0.4 to 2.0.5 is related to differential expression analysis with single sample per group. The model and estimation procedure in mapDIA require at least 2 samples per group (which is MINIMAL requirement). However, we have heard from multiple users that they wanted to compare one sample to another sample for exploratory analysis. While we discourage it, we now let the program run if the user requests such comparisons. For robust analysis, however, we still emphasize the importance of replicate experiments.
