This hyperlinking of issue numbers is actually standard MantisBT
functionality, independent from the plugin itself.

I don't have time to go in details now, but the first thing I'd suggest
you look at is the regular expressions defined in the plugin
configuration (Bug Link/Fix regex) and make sure the text in your commit
message matches them.
