It's been a while since I looked into mailsync, but according to what I remember and to what I think is a common sense, the message will only be removed if it's been once synchronised my mailsync (and the fact has been recorded) — only then it can be safely assumed that the message has been delete deliberately. Your mail doesn't clearly indicate that this is the case. Is it?
