Mmmh.. Are you sure ? I have supposed that the use of margins was  
rather rare, so there was no need to save that setting.
Moreover, I also suppose that it is not a "once-for-all" setting, in  
the sense that if you use it, it is for a very particular case. So, I  
chose not to put it in the preferences, since from this point of view  
it would have no meaning, and the user would forgot it (leading to  
unexpected behaviour)
By the way, the solution of a floating palette was somewhat natural :  
if you need it, display it, and tune it. (From my point of view, of  
course)
Could you be more precise on the way you are using such a feature, so  
that I understand better your needs ?

just pdflatex. To alter the margins, I try to tune my use of geometry  
package, and the geometry of the \boxes themselves.
