You can delete messages one-by-one using the Delete option on the menu when looking at a mailbox listing. If using POP, the messages are gone as soon as you disconnect. If using IMAP, they are just flagged as deleted, and usually hidden from view, but don't actually go away completely until another e-mail client "expunges" the mailbox.
