In my experience porting NetBSD, there is a batch of Caymans which have flaky 3v PCI slots. Any attempt to use bus-mastering PCI cards in them results in tons of PCI ARB interrupts, and eventual crashes. The 5v slots work fine (which is interesting, since they're subordinates of the 3v bus). Anyway, I put the problem down to some obscure bug or two lurking in my Cayman PCIbus driver, but when a colleague got a Cayman and tried the 3v slots, they worked fine. In the end, I swapped my Cayman for another and have had no PCI problems of any kind. Sorry I can't help with the other cache-related issues; I'm not familiar with the Linux port.
