This issue is observed on NIC PHC and apart from ptp4l no other process will update the NIC PHC in this case.

Will process (ptp4l) scheduling have an impact on this?

On what hardware? SW or HW timestamping?

It could be a driver bug. It could also be another program adjusting
the clock, like an NTP client.
