What version of linuxPTP are you using?

It appears you aren't using the 1.3 version as we moved to a method for
obtaining the Tx timestamp that uses the poll() call. That might fix
your issue.

The other option would be to increase the tx_timestamp_timeout value,
but I think moving to the newest Linux PTP should be a fix.
