Ntfsclone indeed incorrectly handles bad blocks in the latest stable version, 1.9.4. However this issue was fixed long ago and you can get the fixes from here http://linux-ntfs.sourceforge.net/snapshots/readme.html or a statically linked binary from http://mlf.linux.rulez.org/mlf/ezaz/ntfsclone-static-20040228.tgz Please also note that there is a new option --rescue. It ignores read errors so disks having bad sectors (dying disks, as you have) can be rescued.
