You dd partition or disk? It's not the same.
dd'ing a disk is supposed to work. Boot also must work if you ntfsclone a partition
after dd'ing a disk because the partition table is ok. But if you [cs]fdisk/parted
a disk and then ntfsclone then it's not necessarily work. Of course if you dd
a disk after this then that will work too but not if you dd only the partition.
When boot fails due to not being able to access a file then it usually means
BIOS calls can't access all the needed files during boot and before Windows
would get full control (1024 cylinders limit, etc) because e.g. the CHS values
in the partition table aren't ok. it's a very well known issue when one wants
to clone a system but make a mistake.
On the other hand, ntfsclone corrupting files were never reported or noticed
although it's used actively for over a year.
