I applied the patch you sent and also uncommented the
__DO_CLI__ macros from hls_timers.c (Note, I had to
add "unsigned long flags;" to hls_timers.c to get the
code to build with the macro enabled).

I then ran my application with and without the rtc.

The good news is that the problem seems to be caused
by the rtc as you suspected; unfortunately I didn't
see any of the debug messages from the patch that you
sent.

I only ran the test a couple of times (I have to
reboot in between tests when it fails), and I will run
it a few more times tomorrow and let you know if I get
any output.
