It would be nice to be able to set ZModem default
upload and download paths separately. I may, for
example, upload from a file repository, but download to
a scrap directory for later sorting.
There is no upload directory per se: or maybe you are
talking about the default location when the upload dialog
comes up for the first time?
The location is reused between uploads (but not saved on
disk), so that uploading files successfuly from a folder is
fast.

"default first", the download directory is set to the path
of the software repository - which is not, however, the best
place to be downloading files to.
