I hope you are doing great. I am wiriting to you because I would like to know if Lep-Map3 somehow checks for errors in the patterns of inheritance, either in the ParentCall2 or in Filtering2 module.

ParentCall2 removes all errors in inheritance, but does not check them otherwise (as this cannot be done independently for each marker). I am recommending validation of the pedigree by e.g. IBD type methods or calculating Mendel errors (can be done with IBD module in LM3). Typically you notice such errors in the final maps as well as individuals in wrong families recombine too many times (and this is reported by OrderMarkers2).
