Knowtator uses Protege frame as the representation language. To use existing ontologies such as gene ontology, you need to convert them into Protege frame (aks CLIPS format or Protege pont/pins files). Protege has "File/Export to format" and "File/Convert project to format" menu items. They don't work very well. You'd need fair amount of manual cleaning after the conversion.
