Yes, the specification of ZIM says that the URLs should be relative and 
that's what the zimwriterfs does now... but the fix on the reader side 
is only available in 0.9 final.

Regarding JS, this should work because we rewrite js "calls" in HTML. 
What does not work well is the dynamic loading of content in JS because 
we have no solution for now to rewrite correctly the javascript. Please 
open a bug with a concrete example if you really have a problem.

Yes, please do so or better: open a new bug and provide all the 
necessary to reproduce the bug.
