I use KDiff3 Version 0.9.91
When I compare 2 or 3 files, if 2 of this files are equals (A and B, or B and C, or A and C) the message is always the same: "Files B and C are binary equals"

Since I can't reproduce this, I would like to know if the message you see is in English or another language, because it might be a translation issue.

The message is in English, but is in "en_GB (British English)".
I change to "en_orig" and work's fine.
The problem is effectively the translation issue.

I believe I'm seeing the same problem as Manuel.
KDiff3 Version 0.9.92
Comparing 3 files a and b the same, c different.
With language set to en_orig I get:
"Files A and B are binary equal."
Swith the language to en_GB I get:
"Files B and C are binary equal."
A snippet (see below) from the en_GB.po file looks odd to me as I'd expect the text to immediately follow the msgid and msgstr file instead of on the next line with an empty string on the same line as the msgid and msgstr keywords, but I don't know the format so I can't say for sure.
