Can someone pls explain me what is the different between the scripts:
steps/align_si.sh
and
steps/align_fmllr.sh
I saw that there are steps (LDA+MLLT for example) that one can choose one
of the above scripts to do aligninig. Can you pls explain me what is
the different between the scripts and how to choose the script that will do
better aligning?

During the training, the more and more refined models are build. To be able
to use of some these more refined models during alignment, you have to use
the appropriate script for alignment.
You should consult the recipes (e.g. rm, wsj -- swbd is also good, albeit
quite complex) and also the headers of the align (and possible train)
scripts.
