However, my general understanding is that KKLayout is designed to position vertices such that their pairwise Euclidean distances are proportional to their shortest-path distances--it doesn't consider vertex overlapping per se, and I doubt there's a straightforward way to incorporate that into the algorithm. You might try running SpringLayout on the output of KKLayout (just pass KKLayout as a parameter to SpringLayout's initialize() method); SL does incorporate vertex repulsion, so it might work better. If that doesn't work for you, though, I don't have any immediate suggestions, other than to experiment with the various layout algorithms that we provide (or write your own).
