There are many ways of generating geometry. Some of them are better than others. 8^) Without knowing how you are generating your geometries, it's hard to say how you can avoid creating invalid topology. One quick way of fixing invalid polygonal topology is to run buffer(0) on the invalid polygon. Be aware however that this can result in very incorrect results in a few cases.
