Dear Itamar, By height of subtree, I will assume you mean the x axis offset for the horizontal (i.e. gene) tree, or the y-axis offset for the vertical (i.e. array) tree. The height of each subtree is given by the correlation of the node that corresponds to that subtree, so the problem of calculating the height of subtrees is fairly trivial. In JTV, the interval from the minimum correlation to 1.0 correlation is mapped onto the interval of pixels that are available, so once you know the minimum correlation in the tree (typically the correlation of the root node) and the number of available pixels, you can calculate subtree height in pixels.
